This is because it's based on a game that has three different routes depending on the decisions you take on the game. This special was meant to serve as an introduction to the new series but doesn't do a good job of introducing you to this world, that's why I recommend you watch after episode 1 of Lord El-Melloi II's series. After the events of Fate/Zero, he returned to the Clock Tower to resume his study of magecraft where due to the decline of the El-Melloi clan, Waver assumes the title of Lord El-Melloi II after agreeing to assist the true heir, Reines El-Melloi Archisorte, in restoring the clan until she is old enough to take charge. The story takes place 10 years after the events of Fate/Zero and 2 months before the events of Fate/Stay Night. So this is a spinoff focusing on this character. If you watched Fate/Zero, then you'll probably remember Waver Velvet the Master of Rider (Alexander the Great, Iskander, King of Conquerors) and after being inspired by Rider you may have wondered how that meeting was going to change his life for the better and his personality, which we see improving a great deal during the war.

'Fate/Stay Night is an excellent anime all around especially if you fully understand the implications of the story and how all the servants relate to their masters. They also incorporate opposing ideologies based on the history and beliefs of each character, so they can be quite philosophical & deep. The battles are visually engaging, well-choreographed, and quite intense.
The success of this series is in its execution & characterization, which manages to keep you interested as fights repeat with different characters, and these character's personalities, backstories, and what they stand for play a vital part in the plot to make all of these work. Furthermore, this series incorporates a lot of different ideas that have proven successful time and time again, so it's not very original in that sense. The Fate/Series has a simple 'Tournament' setting where they battle each other for a 'prize'. In this first series from 2006, the main heroine is Saber.

It could be argued that the Unlimited Blade Works story is similar, with newer & better animation but it may spoil parts of this story if you decide to watch this one at a later time.
